Well Water 101: Iron, Manganese, Sulfur, Nitrates, Arsenic, and Bacteria

If you're on a private well, your water is whatever geology and your local land use put into the ground. That can mean iron, manganese, hydrogen sulfide, nitrates, arsenic, bacteria — or several of these at once. The right fix starts with a water test. When I talk to well owners, the most common thing I hear is that they assumed their water was fine until something showed up — a stain, a smell, a weird taste. That's how well water often works. You're your own water utility out there. No municipal plant is adjusting your water before it reaches your tap, so what comes out of the ground is what comes out of your faucet. The good news is that every one of the common well-water issues is manageable. The key is knowing what you're dealing with before you try to fix it.
Iron and Manganese: Staining, Taste, Black Deposits
Iron is the thing I hear about most from well owners. The signs are hard to miss:
- Reddish-brown or orange staining on toilets, tubs, sinks, and white laundry.
- A metallic taste in drinking water, or coffee that tastes "off."
- Rust-colored flecks in a glass of water, or staining wherever water sits or drips.
There are two main forms, and the difference matters for treatment:
- Ferrous iron (dissolved): Water looks clear straight from the tap, then turns rusty after sitting. It's invisible until it hits the air and oxidizes.
- Ferric iron (oxidized): Water already looks rusty or cloudy as it comes out — the iron has already converted to particles.
There's also iron bacteria — organisms that feed on iron and leave behind a slimy, rust-colored gunk in toilet tanks and fixtures. They call for a different treatment approach, which is one more reason testing before buying anything is the right move.
Manganese often travels alongside iron. The telltale sign is black or dark brown staining on fixtures and silverware. The EPA has issued health advisory guidance specifically for manganese — worth knowing about, especially if you're seeing that black discoloration.[3] Iron, manganese, and hydrogen sulfide all fall under EPA secondary (aesthetic) standards, not primary health MCLs, at most typical well levels — but that's not the same as "ignore it," and manganese specifically has earned closer attention in recent years.
Hydrogen Sulfide: The Rotten-Egg Smell
Sulfur announces itself with your nose. The unmistakable rotten-egg smell is hydrogen sulfide gas dissolved in your water. In my experience it's what gets well owners to pick up the phone faster than anything else. A few telltale patterns:
- The smell is stronger from the hot tap than the cold — heat releases the gas faster.
- The odor shows up only on the well-water side of the house, or after water has sat in the pipes overnight.
- You may also notice black staining or tarnishing on silverware and fixtures, which often points to manganese along for the ride.
The rotten-egg odor is grouped with EPA secondary (aesthetic) standards — nuisance guidance rather than a primary health-based MCL.[1] But a strong or sudden change in odor is a prompt to test, not ignore. A change in smell can signal a change in what's in your well, and a test is the only way to know for sure.
Nitrates: Invisible and Worth Knowing About
Nitrates have no taste, no smell, no color. You won't know you have them without a test. They come primarily from agricultural runoff, fertilizers, and leaching septic systems — which puts rural well owners at higher risk. The EPA's primary MCL is 10 mg/L for nitrate, and unlike iron or sulfur, nitrates carry a real health-based limit rather than just an aesthetic one.[4]
The CDC recommends testing private wells at least annually for coliform bacteria, nitrates, total dissolved solids, and pH.[2] If your well is near agricultural land or an older septic system, a comprehensive panel is especially worth doing.
Arsenic and Uranium: Geology's Silent Contributors
Arsenic is a naturally occurring element found in many groundwater sources across the US — particularly in the West and Southwest, including Arizona, Nevada, and New Mexico, but also in parts of the Midwest and New England. Like nitrates, it has no taste, smell, or color. The EPA's primary MCL is 10 parts per billion (ppb) for arsenic.[5]
Uranium is less commonly discussed but is also a naturally occurring element in certain geologies — particularly in the Southwest. Private wells in high-risk regions can occasionally show elevated uranium levels, which is another reason a comprehensive test panel makes sense if you're in those areas.
Honestly, these are the two I'd most encourage well owners to check for once, even if their water looks and tastes fine. The contaminants you can't sense are the ones you most need to test for. Bacteria and Microorganisms

Frequently Asked Questions
Will a regular water softener get rid of my iron and rotten-egg smell?
Not reliably. Softeners target hardness and can handle only trace dissolved iron before fouling the resin. Real iron and sulfur need a dedicated multi-stage approach — a softener can complement a well system, but it's not a replacement for one.
Is the rotten-egg smell dangerous to drink?
Hydrogen sulfide at typical well levels falls under EPA secondary (aesthetic) standards, not primary health-based MCLs. In plain terms: it's classified as a nuisance and odor issue rather than an acute health risk at most concentrations. Usually not. That's the classic signature of dissolved (ferrous) iron oxidizing once it meets the air. It's a water-chemistry pattern, not a pipe failure, and it's very treatable with the right multi-stage system.
